Why are all of the pages I create appearing in my navigation menu?

This is happening because you have not yet set a primary menu for your site. To do so navigate to Appearance > Menus, create a new menu and set it’s display location to “Primary Menu”.

You can now add pages, posts, products, custom links, etc. from the area on the left.
